You can change the timing of the cell clock as an improvement. Make it so the cell clock powers the pistons that push cobblestone into the walls, and then make it power the pistons that push cobblestone up from the cobblestone generator up 2 ticks later. You may use noteblocks to reduce the number of observers needed.

I have an interesting idea, building a prison completely in the nether. While most likely not the most secure, I think it would be an interesting take on making prisons
What block did you use for the lockdown alarm and how many times you have to press it?
Is this bedrock or Java, my guess would be Java.
