The simplest explanation is that this was before the box was opened and the gods went insane and thus Hades, though grief stricken over his wife, was still objective enough to recognize that it needed to be done and harbored no ill will against Kratos, at least not to the point of letting it interfere with fulfilling his duty to Olympus to help deal with Ares.
